If I edit my slots around using xv2ins, and I fight someone in online with original character whose slot has been moved, could there be a consequence?

The slots won't hurt anything, they're just slots. The characters themselves are still there, as long as they're vanilla and are unedited, they'll work fine even if repositioned.
That said, if you use a modded character (like a vanilla character with a modded moveset, or an entirely new character), it won't work online. A vanilla character with a modded moveset will desync the online, and using an entirely new character will just outright crash the other person's game, that is, unless the other people online also have the modded character/s.
