I am new to modding this game, and I have a sizable roster now. However, with the mods and DLC characters, I am itching to re-organize my roster. Is there a way to, for example, put the SSG Vegeta with the other Vegeta, or to move a Semi-Perfect Cell mod beside the other Cells?

Yes, use XV2INS. It's one of the options.

While Rai is technically correct, here's a longer answer:
Open xv2ins.exe, go to Tools->Slot editor, drag the character you want to move with the right or middle mouse button onto another character and choose one of the options that are presented to you. "Merge with this" puts it into the same slot as a new "costume" slot.
