Download yace, extract cpk\data.cpk into a new folder and copy it from there.

Double click yace.exe, click on the first browse button, navigate to [yourxv2directory]\cpk\ (e.g. C:\Program Files (x86)\Steam\SteamApps\common\DB Xenoverse 2\cpk), select data.cpk and click "Open". Click 2nd browse button, navigate to your XV2 directory, right click on some empty space in that directory, select New->Folder, name it something like "unpack", click "Select Folder" while the newly created folder is still highlighted, click "Extract" and wait for the process to finish. Then open a explorer window and navigate to [yourxv2directory]\unpack\data\system\item and copy the contents. Now navigate to [yourxv2directory]\data\system\item and paste. Done!
edit: On the other hand you could just delete the [yourxv2directory]\unpack\data\system\item\ folder and the game will load the standard item files from the cpk...

It should suffice to just reinstall the mods. Or manually add them to the IDBs via 無限 s tools (which would be more complicated and time consuming):. IIRC deleting the idb files should just affect the shops, so all already purchased skills and items should still work.

so for some reason, I used Yace and did everything you instructed, but it says it can't extract the data.cpk file for some reason. So now I'm stuck with broken mods and a missing item folder :/
